The meaning behind the song is of a mocking tone, listen to the way its sung. It is opinionated of me to say this but it is more about People's revoking of religion/god/deities that they in the end suffer the penalty of the loss of god.
I dont feel this song is anti-god. Everyone has felt this way. Even I a conservative Baptist. I believe this song is song about someone who is lost trying to find their way. To me it seems like they haven't looked in the right place. I do not believe that my God is a God of suffering in pain. In fact i feel that he is the only one who is always there to help me get through my suffering. All i need to do is ask. This is just my opinion i don't want anyone to feel i am downing their opinion. I just want people to look from a different direction.
This song seems more like people foolishly looking to fill the hole in them with objects and people. They bind themselves to peoples will who are just as lost as they are and fill the void with useless things like money and possessions to only find that they are being filled with suffering and not being healed as they think. The Lyrics "you seek a god who stands above you wrapping healing arms around you" attests to that. And the lyrics "You'll find another god of pain a god of suffering and tears" shows that the things they do try and fill the void with are nothing but hollow imitations of what they need. People sacrifice (put themselves through unnecessary torture or pain) for things they want, such as: A person who does not love you, money, objects, power. In my opinion, it all attests to mans struggle to find meaning in life.

This song has a very simple, practical meaning to me. Some people bring so much suffering into their own lives through foolish actions and poor decision making, and rather than changing their actions and following a different path, or learning to make better decisions, they often times look everywhere else but at themselves for the solution to the problem. If you keep getting burned, stop playing with fire. If you aren't happy with your weight, why spend a fortune on diet drinks and "miracle weight loss remedies", when you can first look to changing diet and exercise. This song is telling people to start looking at the problems in their lives that can be fixed by taking personal responsibility for themselves rather than looking for a solution to be handed to them.
Well, I plan to do a cover of this, so I tried to interpret the lyrics, and this is what I think: It means that god is good but people make him bad. "You seek a god that stands above you" is the real god, but "you'll find another god of pain" is now filtered through the church or something. Just look at all the holy wars and you'll get what I mean.
I think it's written from an atheistic viewpoint of 'look how ridiculous it is' for a thing as small as us to find redemption in the sky. Instead we scapegoat the immaterial.

Faith, although not the end-all be-all, is powerful, and when you have faith, you must be mindful that that faith is not blind -- or you will become a tool of that which you seek to be protected against, and you will reap the consequences of your own blindness.
People seek a God in their own image. There is definitely a dichotomy between thought and action when it comes to religion, especially during times of violence and prejudice. How can you embrace a God of love when you are fighting against your own brethren?
If you put your faith in God and/or Universe, and you suffer, this apply to you. If you put your faith in any thing but your own will, you will burn and cry. A God does nothing for you that you cant do yourself.
It means different things to different people. Subject to interpretation. I believe that it suggests that mankind must find its own way forward. Alone.
I read this song as one of disillusionment, much like Psalms 22:1:
My God, my God, why have you forsaken me?
Why are you so far from saving me, so far from my cries of anguish?
I think it says more about humanity than it does about the reality or unreality of God.
